These tracking systems look for certain keywords in cover letters and resumes, much like a recruiter would. Without these keywords, your application could be discarded. It’s a good idea to research relevant keywords for the industry you’re applying for, and put them into your cover letter and resume so that anyone glancing at your application can see that you are a suitable candidate.
